I decided on a fresh install of everything. I would also consider going to ESXi now.

    My basic steps were:

    1. Build a new vCenter server (Virtual) with Update Manager and SRM
    2. Detached all hosts from old vCenter and attached to new vCenter
    3. Rebuild each ESX host as ESXi4.1 one at a time whilst vMotioning VM's between hosts to ensure no downtime.
    4. Upgrade VMtools on VM's and reboot

I wasn;t too particularly bothered about keeping old performance data and since we upgraded from 3.4 to 4.0 I thought a fresh start would be good.
