    I have a situation where an existing NT 4.0 domain was left in place after installing a new 2003 domain. Some users continued to log into the old NT4 domain. Hence, when they log to the new domain permissions on docs and such created under the NT4 association are inaccesible. If I dcpromo the NT4 server, what affect will that have on these docs and files? What could I do to transfer permissions to the 2003 domain.

    None.

    ADMT can do that for you. Migrate the users (again?) to the W2003 domain, keeping SIDHistory. After you decomission the NT4 domain (which you will need to do in order to end these problems!), run the ADMT security cleanup wizard to get rid of the old NT4 SIDs
