We currently are re-building our network and plan to install AD/DNS, etc. but we already have an existing website which we do not host, can i use the website name for our AD?
Would there be any confusion or future problems?

I would strongly advise that you use a TLD for your AD domain that is not valid on the internet. If you do, you will have to manually configure DNS records for your public website to allow internal users to access it. There is nothing to be gained by using a 'valid' internet TLD for Active Directory.

I would also suggest you do not use the TLD .local as that is used by default by some operating systems.
